I can login on Rosetta@Home (otherwise I wouldn't be able to send this message), but I can't login on http://boinc.berkeley.edu. It says it doesn't know my account.

Do I need to create a new one for boinc? How do I attach my current rosetta@home account to the one for boinc?

Yes, they are separate user profiles. There is no link between them.
