I've never seen so many "red" dots before.

Is this normal?

yes that is a good thing.

from the newbie q&a section:

Q: What are the little red dots in the graphic for? (PUDDIN TAME)

A: These indicate the best predictions of your previous models. As the work unit progresses, you will see the model number increment once it completes a model. That completed model becomes a red dot on subsequent runs.

there is also this:
The red dots show the final result (Energy vs RMSD) for each of your models completed during the current work unit. The more models you complete in that work unit then the more dots you will see. These results are the ones saved and uploaded. The green dots show the 'also ran' results but are discarded at the end of each model.

It's a very small protien. That's why Rosetta was able to compute so much models in 2,5 hours.
