It would be nice to have BOINC with a hidden tray icon without setting it as a service. If there are any way to do it without causing other issue please post.

I dont have the answer but the best place to ask would be over on SETI as they develop BOINC and carry out any updates to BOINC

Actually http://boinc.ssl.berkeley.edu/dev/ is a better place for BOINC questions and ideas.

For what it's worth, you can D/L and compile the Boinc source, assuming you have access to a Visual Studio .NET compiler. Therefore, making a version with a flag to disable the tray icon should be relatively trivial.
