I am new to Rosetta and I have been wondering what the red dits mean in the plot of the Accepted Energy V. the RMSD? I can't find any mention of these red dots. Someone out their must know the answer.

Welcome to Rosetta! It's a great project!
The red dots show the final result for each "decoy" built during the current work unit, as long as they are contained withing the current scaled view box of Energy vs. RMSD. If some results are outside the boundaries of the current sized display box, they do not show but are remembered so that they can be displayed as future decoys on the current work unit are caculated. As the calculations for a particular decoy draw to a close, it's more likely that more red dots will be seen.
