Greg, welcome to Rosetta! The topic has been discussed in several threads already. It's not that anyone questions the merits of optimization, or the potential to get more work done with the existing CPU time... it's just that the code is not public domain, and it is contstantly being enhanced and improved to try different approaches and techniques to solving protein structure. Add this signature to your EMail: Running Microsoft's "System Idle Process" will never help cure cancer, AIDS nor Alzheimer's. Well that is fine ...BUT...The REAL question is are they ever going to release a specific platform optimized application for like sse(2)(3)(4),3dnow,etc... Einstein now has a switch that asks sse yes or no of the processor at the server side and the app optimizes accordingly.... I have looked with Oprofile on the code being executed in Rosetta, and it's mostly held up by floating point performance. Since I work for the other processor manufacturer, I'm not up to speed on how much better (or worse) the performance of floating point is on x87 compared to SSE, but just simply adding "make floats SSE" will not give much performance improvement on my AMD processor, unless you also USE the SSE in a parallel effort - and that's depending on having the data organized in the right way, or it's much harder to achieve something...
