Are you using BAM? Perhaps their message boards could help. In fact here is a listing of the fully supported projects and unsupported projects. Note that Rosetta is not fully supported yet. Just use the attach function in the BOINC manager. That's part of what they installed during the server upgrade this past week. So, should be working now for you.
