What do the red dots represent in the accepted energy plot area of the charts? I have noticed sometimes that there are numerous red dots.

Do these have to do with only my local work unit, and what is the meaning of them?

Do they represent something on a larger scale regarding that entire protein structure with information gained from other predictions?

Any and all information regarding the use and meaning of these dots would be greatly appreciated.

If you are looking at the red dots in graphic mode, then yes, they are only for your local unit. However, on the Rosetta home page under the "Returning participants" section, the second link "Results - view your results" will take you to a page that list some of the work units you have completed. If you click on any of those WU's you will be taken to a page that shows your results as compared to the rest of the world.
