I didn't realize Rosetta was so far behind on software and not willing to upgrade. I'm going to have to consider dropping the project because of this issue. I can't have all my clients flipping back and forth between preferences.

Basically what is happening is BAM! is giving a set of preferences to a client and they are applied. Then, the next time the client connects to Rosetta@home those preferences are changed to be the Rosetta@home preferences even though the Rosetta@home preferences are older.
